RNA-Seq viewer

a mobile application built for iOS to provide biologists a new user experience in interrogating large-scale NGS data intuitively on the iPad or iPhone. In its initial release, we focus on the visualization of open access data from TCGA (The Cancer Genome Atlas). TCGA is a comprehensive and coordinated effort to accelerate the understanding of the molecular basis of cancer through the utilization of large-scale sequencing experiments using NGS platforms. We have retrieved freely available NGS analysis information from hundreds of cancer patients on dozens of different cancer types collected at TCGA’s website. Gene expression information of individual patient is displayed on the chromosome level. Users can further interrogate differentially expressed genes by zooming into regions of particular interest. Detailed gene information could also be retrieved from NCBI gene database. Processed TCGA datasets for the RNA-Seq Viewer can be obtained from the Download page. Recently, we have added miRNA-Seq dataset to demonstrate the utilities of our APP (TCGA miRNA-Seq info). We also provide the summarized RNA-Seq V2 data due to the large numbers of samples (V2 RNA-Seq info).

Users can also submit their very own RNA-Seq data to display in our APP here. Simply obtain the user.agv db file from the Download page and fill in the RPKM values of the normal and cancer tissues using any SQLite tools. Simple information about the SQLite database schema of user.agv can be accessed in this web page: USER.agv .
